    A More Accurate Fourier Transform

    A More Accurate Fourier Transform

Computes Accurate Fourier Transform via Explicit Integration not FFT

Fourier transform methods are used to analyze functions and data sets to provide frequencies, amplitudes, and phases of underlying oscillatory components. Fast Fourier transform (FFT) methods offer speed advantages over evaluation of explicit integrals (EI) that define Fourier transforms. It has been shown recently that EI methods can be more accurate than FFT methods (Courtney and Courtney, A More Accurate Fourier Transform) for scientific data analysis and that EI methods can be implemented in reasonable times with modern computing power. ...

    PRADA

PRADA : Pipeline for RNA-Sequencing Data Analysis

Massively parallel sequencing of cDNA reverse transcribed from RNA (RNASeq) provides an accurate estimate of the quantity and composition of mRNAs. To characterize the transcriptome through the analysis of RNA-seq data, we developed PRADA. PRADA focuses on the processing and analysis of gene expression estimates, supervised and unsupervised gene fusion identification, and supervised intragenic deletion identification. PRADA currently supports 7 modules to process and identify abnormalities from RNAseq data: preprocess: Generates aligned and recalibrated BAM files. ...

    MICA-aligner

    MICA-aligner

Next-generation sequencing short reads aligner based on Intel® MIC

Latest Code in GitHub: https://github.com/aquaskyline/MICA-aligner To better utilize MIC-enabled computers for NGS data analysis, we developed a new short-read aligner MICA that is optimized in view of MIC’s limitation and the extra parallelism inside each MIC core. Experiments on aligning 150bp paired-end reads show that MICA using one MIC board is ~4.85 times faster than the CPU-(multi-core)-based BWA-MEM and about the same speed as the GPU-based SOAP3-dp.
