In addition to being a standalone tool, Arduino CLI is the heart of all official Arduino development software (Arduino IDE, Arduino Web Editor). The script requires sh, which is always available on Linux and macOS. sh is not available by default on Windows, though it is available as part of Git for Windows (Git Bash). If you don't have sh available, use the "Download" installation option. If you would like to use the arduino-cli command from any location, install Arduino CLI to a directory already in your PATH or add the Arduino CLI installation path to your PATH environment variable.

Our script uses NCBI BLAST run locally and MySQL as the main engines in a new and interisting way. It is designed specifically for Poxvirus genomes, and provides the VACV-COP nomenclature and Cowpox Ortholog groups per each ORF. The BLAST stats are generated when compared to the Proteome you provide. It can be easily adapted for other genomes.

    Ccide reads a source program, in one of several programming languages, expands all embedded decision tables, and generates the new, expanded source. Ccidew processes C language programs directly. The script, ccide, uses ccidew and m4, to process BASIC, JAVA, CC, C++, BASH, QB, VB, and EX(euphoria), source files containing embedded decision tables. Ccide checks all conditions once and only once, avoiding side effects. Ccide checks tables for conflicts and other errors.     Program to pull out specific motifs from bam sequence files

    Motif counter is a simple bash script that allows users to scan all reads contained in a bam file for a specific motif sequence repeated a number of times. Designed to look for the number of variant telomere repeats and reads in a whole genome sequencing dataset. The program prompts for a character string, and the number of times that string should be present in each read, then pulls out the data.
