When looking at your demo site http://ifdefined.com/btnet/bugs.aspx I tried the option noted above the bug grid to hold down hte Ctrl key when selecting a filter to set it to NOT. This worked with Internet Explorer but had no effect with Firefox (3.6.2) or Chrome.

What's strange too is bug 2898641 "Not" filter doesn't work in Chrome

Was there ever a resolution on this? I'm finding this to be true on Chrome also, but not on IE. I tried it on my own site as well as on the demo site mentioned in the OP, with the same results on both. Chrome doesn't seem to detect the ctrlKey event, or isn't doing anything with it.
