i think this is a issue with the tolerances of geometries and you just did hit a combination of geometry and tool diameter which is hitting a unstable intersection detection. Can you continue your work by changing to combinations which are working for you?
This is a bigger issue, which can not be solved easy (as i am not the one who is the expert for this part of the code).

the middle part is empty when pocketing

also the program crashed when pocketing 3.3mm diameter circle using 2mm tool bit, but was ok when 1mm bit was selected.
