It would make it quite convenient to organize Paths the same way that Layers are organized.

Preview zoom in plugin dialogs

I don't think it needs to be said that the preview in the filter dialogs should be able to zoom in and out.

Auto-Guillotine

I love the Guillotine feature, which allows me to chop up an image based on Guides. Now all i need is a script or function which guillotines an image then automatically saves each new section without a dialog box. Preferences should have 3 options: where to save auto-guillotined images, how to index the new images, and whether or not to show them in new windows.

A better Reindex Colormap dialog

When this dialog is open, i would like to select a start hue and finish hue, re-sort those colors based on the difference of value, saturation, or RGB components, and then do the same for any other paris of hues. I have many colormaps which go from black to white with one series of colors, then low-saturation to high saturation in another band. I want to be able to keep the bands separate. Perhaps the indexing can happen vertically AND horizontally. Furthermore, i'm having trouble making out the colors with the small boxes and white background. Perhaps the dialog should display bigger swatches and put the number inside the respective swatch.

Dynamic Select by Color

While working with indexed images, i often need to add the transparency color (index 0) to various places in the image (such as creating transparent sections in a wooden fence, so it will allow other layers to show thru). I can use the Select Color tool to determine which parts of the image already contain this masking color. As i paint more areas, i need to be able to monitor how much of the image is masked. Instead of painting, color-selecting, inverting the selection, painting, etc, over and over again, it would be helpful that, as i painted, the color i have painted with is automatically added to the selection, assuming the new paintstrokes fall within the threshhold of the selection.

Brush Size slider improvement

The Brush Size slider would be better if the slider were scaled exponentially rather than linearly, since i for one need more size detail with smaller brushes rather than larger ones.

Reverse Color Select

I need to be able to see where in an image an indexed color lies. Is it possible to have the Color Select tool work in reverse: when you use the tool on a color in the Colormap tab, all corresponding pixels in the image are selected.

Consolidated info

I think the info from the Pointer Information tab, the Color Picker information (eyedropper tool), and the Colormap tab can all be combined. When viewing, editing, or applying pixel colors, especially as they relate to an image's colormap, i need to have all these visible anyway to get all the info. It would be great if all these windows/tabs can be combined in one easy-to-use tab. (At the very least i need the Pointer Info tab to show the colormap index number of the color under the cursor when it's over the indexed image.)

can't pass args to load/save plugins

One can't pass args to load and save plugins (for comment, for quality level)
