&lt;p&gt;I am facing a problem when I am compressing the PDF produced by SAP. We first merge the PDF using the multivalent Merge and then try to compress it. The whole setup is working fine with the other PDFs, but when I use the PDF produced by SAP then I am not able to compress it. I don't know what is the problem with the SAP produced PDFs. I am attaching the PDF which I am trying to compress and the compressed file both. The compressed file shipment-o.pdf has 2 blank pages as you can see. If I have more than 2 pages in the file (before compressing) then page 3 onward comes fine in the compressed file. The problem is always with the first 2 pages.&lt;/p&gt;
&lt;p&gt;Can someone help me out in identifying the problem.&lt;/p&gt;

&lt;p&gt;Somewhere around paper number 23, the merge breaks down: The subsection titles begin to&lt;br /&gt;
refer to the first page, and the table of contents page at the end (which we make separately) &lt;br /&gt;
doesn't link correctly back to the papers.  Interestingly, the the XREF fix mentioned in&lt;br /&gt;
pdftk --help solves the problem. The most probable reason is that the input PDF contains lots of images, most of them being very tightly compressed with PNGOUT. When tool.pdf.Compress processes the PDF file, it recompresses the images with an inferior algorithm, not paying attention to the fact that the original image was smaller than the recompressed image.&lt;/p&gt;
&lt;p&gt;Suggested fix 1: keep the original image if it is smaller than the recompressed image.&lt;/p&gt;
&lt;p&gt;Optional fix 2,  in addition to suggested fix 2: add a command-line flag which prevents image recompression. After upgrading to MS PowerPoint 2008 I have been having troubles with the files produced by Compress: many pictures after compression get "moved around" the page as in the following example:&lt;/p&gt;
&lt;p&gt;- Original file, as produced by printing to PDF a MS PowerPoint 2008 slide on MacOS X 10.5.6: &lt;a href="http://www.salgarelli.com/priv/test-orig.pdf" rel="nofollow"&gt;http://www.salgarelli.com/priv/test-orig.pdf&lt;/a&gt;&lt;/p&gt;
&lt;p&gt;- Same file after processing by the Compress tool, with options "-web": &lt;a href="http://www.salgarelli.com/priv/test-output.pdf" rel="nofollow"&gt;http://www.salgarelli.com/priv/test-output.pdf&lt;/a&gt;&lt;/p&gt;
&lt;p&gt;This happens with ALL PDFs created from PowerPoint 2008, and never happened with older versions of PowerPoint.&lt;/p&gt;
&lt;p&gt;My system:&lt;/p&gt;
&lt;p&gt;- Multivalent version 20060102&lt;br /&gt;
- Java 1.5.0_16&lt;br /&gt;
- MacOS X 10.5.6 (Intel)&lt;br /&gt;
- I've successfully used Multivalent for several years.&lt;/p&gt;
&lt;p&gt;You can reproduce the bug by running the Compress tool with any options on the "test-orig.pdf" file you can download from the link above.&lt;/p&gt;
