Triple Boot, multiple Hard drives

I have a Mac Pro 4,1 2009. It has 4 hard drives installed, with Ubuntu 12.10, Mac OSX 10.8.2, and Windows 8 Pro x64 split on them. Here is how it works:

Drive 1: Two Partitions, one Mac, one Windows. Both are bootable in Bootcamp and rEFIt.
Drive 2: One NTFS partition. For Windows programs. Not bootable, though rEFIt seems to think it is...
Drive 3: One Mac partition.For Mac programs. Again, not bootable, and rEFIt doesnt see it (which is good!)
Drive 4: Ubuntu 12.10. rEFIt sees it, but when I choose to boot from it, it instead boots Windows. Dafuq?

So I really need 2 things fixed if possible, via patches or workarounds, or whatever. I need to somehow make rEFIt stop seeing Drive 2 as a bootable drive, and make Ubuntu bootable. I am willing to test beta versions if needed. Thanks everyone.
