GEPETTO - Gene Prioritization in Java
GEPETTO (GEne Prioritization ExTended TOol)
GEPETTO (GEne PrioriTization ExTended TOol) is an original open-source framework, distributed under the LGPL license, for gene selection and prioritization on a desktop computer that ensures confidentiality of personal data. It takes advantage of the data integration capabilities in the SM2PH-Central Framework(KD4v,MSV3d,BIRD,..), combined with in-house developed gene prioritization methods. It currently incorporates six prioritization modules, based on gene sequence, protein-protein interactions, gene expression, disease-causing probabilities, genomic context). GEPETTO is written in Java/Python and supported by an advanced modular architecture, which means that it can easily be modified and extended by the user, in order to include alternative scoring methods and new data sources. The simple program is a Witleaf handheld pulse oxymeter BIN file format data decoder. It reads BIN-files produced by popular professional pulse oxymeters manufactured by Shenzhen Witleaf Medical Electronics Co., Ltd. (like the WIT-S300 shown in the photo on the project icon) and produces a CSV-formatted output with the extracted data to stdout (gets printed to the console if not directed otherwise). TEACUP
TCP Experiment Automation Controlled Using Python
TEACUP automates many aspects of running TCP performance experiments in a specially-constructed physical testbed. TEACUP enables repeatable testing of different TCP algorithms over a range of emulated network path conditions, bottleneck rate limits and bottleneck queuing disciplines. TEACUP utilises a text-based configuration file to define experiments as combinations of parameters specifying desired network path and end host conditions. When multiple values are provided (e.g. for TCP congestion control algorithm), an experiment is made up of multiple tests. For each experiment and test, TEACUP collects a range of data, such as tcpdump files of traffic seen or TCP stack information (e.g. using Web10G). TEACUP also collects a variety of metadata from the end hosts and bottleneck router, such as the actual OS/kernel version(s) used. TEACUP also provides some simple tools for analysing the results of experiments, such as plotting a flow's experienced RTT over time. -

R based pipeline for MHC-associated peptide proteomics (MAPPs) data
dataMAPPs allows routine and efficient processing of data from immunogenicity studies applying the MAPPs peptidomics technology to detect potential MHCI- or MHC-II epitopes as presented by dendritic cells (DC). It features quality control of the raw data, across-sample/across-donor normalization and visualization of results in a heatmap style (heatMAPPs). dataMAPPs' core is a generic R library that can be tailored to specific projects via dedicated control scripts which also allow reproducible recalculation of results. Consult README file for installation and usage instructions. Further documentation is supplied in PDF format. dataMAPPs is published under GPL license by a team of scientists working for Hoffmann-La Roche AG in Basel, Switzerland. A toolbox for interpretation and visualization of RNA-seq GO analysis
gogadget is an R package, and can help with the visualization and interpretation of GO enrichment analysis of RNA-seq data. It is developed especially for the use in combination with goseq. The functions that are available in this package are extensively described in the user's guide. To install the package download the "gogadget_2.1.tar.gz" file, open R and install with the following line: install.packages( "C:/your/directory/gogadget_2.1.tar.gz", repos = NULL, type="source") The package was made in R 3.4.2 on a Windows 7 computer, and is also tested on Ubuntu. We provide a dozen of probability distributions which you can analyze changing their parameters using both graphical interface and R console. Using the menu, any time you can get some useful output, e. g. expected value or probability density plot. You are also able to perform more complex computing being provided R console waiting for your orders.GUI and R console are connected and you can change the probability parameters in the graphical interface and then use them in your script. Moreover, when you change appropriate variables writing an R function, you can see the GUI synchronizing with it. pexm - JAGS module
JAGS module for the piecewise exponential distribution
This new module was built for users interested in a programming language similar to BUGS to fit a Bayesian model based on the piecewise exponential distribution. The module is an extension of the open-source program JAGS. The PE distribution is widely used in the fields of survival analysis and reliability. Currently, it can only be implemented in JAGS through methods to indirectly specify the likelihood based on the Poisson or Bernoulli probabilities. Our module provides a more straightforward implementation with faster results. The "tar.gz" file provided for download here (installation for both Windows and Unix systems) is related to an R package called "pexm". This package is intended to install and load the new module.
