gVirtualXRay
Virtual X-Ray Imaging Library on GPU
gVirtualXRay is a C++ library to simulate X-ray imaging. It is based on the Beer-Lambert law to compute the absorption of light (i.e. photons) by 3D objects (here polygon meshes). It is implemented on the graphics processing unit (GPU) using the OpenGL Shading Language (GLSL). SimpleGVXR is a smaller library build on the top of gVirtualXRay. It provides wrappers to Python, R, Ruby, Tcl, C#, Java, and GNU Octave. -

The coronavirus package gives a tidy format dataset of the 2019 Novel Coronavirus COVID-19 (2019-nCoV) epidemic. Relevant and updated information about the virus, such as summary of new cases by country and total number of cases by region can be retrieved from this package. The raw data is pulled and arranged by the Johns Hopkins University Center for Systems Science and Engineering, which is gathered from various leading sources including the World Health Organization, China CDC, US CDC, European Centre for Disease Prevention and Control, and Australia Government Department of Health. -

SPINA
Structure parameter inference approach for endocrine feedback control
SPINA is software for the rapid, reliable and accurate determination of constant structure parameters of endocrine feedback control systems. It is a class of static function tests that require nothing more than steady-state concentrations of hormones or metabolites obtained in vivo. The first version of this cybernetic approach had been developed for the evaluation of the functional status of the thyroid gland, i.e. thyroid's secretory capacity (gain of thyroid, GT or SPINA-GT) and sum activity of peripheral deiodinases (GD or SPINA-GD). A second version has been established for insulin-glucose homeostasis. It delivers the secretory capacity of pancreatic beta cells (SPINA-GBeta), an estimate for the insulin receptor amplification (SPINA-GR) and a static disposition index as a measure for the loop gain of the feedback loop (SPINA-DI). Both implementations of SPINA have been validated in more than 50 clinical studies based on large cohorts. -

EDDA is a tool for systematic assessment of the impact of experimental design and the statistical test used on the ability to detect differential abundance. EDDA can aid in the design of a range of common experiments such as RNA-seq, ChIP-seq, Nanostring assays, RIP-seq and Metagenomic sequencing, and enables researchers to comprehensively investigate the impact of experimental decisions on the ability to detect differential abundance. Estimator of climate-driven, mosquito-borne viral suitability index
Understanding how climate dictates the timing and potential of mosquito-borne viral transmission is essential for preparedness of public health systems and design of control strategies. We developed the Mosquito-borne Viral Suitability Estimator (MVSE) software package for the R programming environment. The package estimates a suitability index based on a climate-driven mathematical expression for the basic reproductive number (R0). By accounting for local climatic variables, as well as viral, vector and human priors, suitability can be estimated for specific regions, hosts, vectors and viral species. MVSE v0.3 and v1.01r are available for download in this repo. UPDATE Oct/2021: note that a correction has been made to the documentation of v1.01r. The most recent version is the file "MVSE_v1.01r_corrections_to_documentation.zip". No changes have been made to the code itself.
